Erroneous posts
Sorry about that---it would appear that the current CRANberries design and implementation (arguably rather big words for a weekend hack that has now been running for over five years) was not robust to the occassional Comcast outage. I have now added a simple test to immediately quit if CRAN cannot be pinged which should protect us from such false reports occurring again. At least, that's the plan. We will continue to debug and improve the running and live system.

New package AICcmodavg with initial version 1.25
Package: AICcmodavg
Type: Package
Title: Model selection and multimodel inference based on (Q)AIC(c)
Version: 1.25
Date: 2012-06-07
Author: Marc J. Mazerolle . Special thanks to T. Ergon for the original idea of storing candidate models in a list.
Maintainer: Marc J. Mazerolle
Depends: methods, stats
Suggests: lme4, MASS, Matrix, nlme, nnet, stats4, survival, unmarked
Description: This package includes functions to create model selection tables based on Akaike's information criterion (AIC) and the second-order AIC (AICc), as well as their quasi-likelihood counterparts (QAIC, QAICc). Tables are printed with delta AIC and Akaike weights. The package also features functions to conduct classic model averaging (multimodel inference) for a given parameter of interest and predicted values, as well as a shrinkage version of model averaging parameter estimates. Other handy functions enable the computation of relative variable importance, evidence ratios, and confidence sets for the best model. The present version works with Cox regression ('coxph' class), linear models ('lm' class), generalized linear models ('glm' class), linear models fit by generalized least squares ('gls' class), linear mixed models ('lme' class), generalized linear mixed models ('mer' class), multinomial and ordinal logistic regressions ('multinom' and 'polr' classes), and nonlinear models ('nls' class). The package also supports various models incorporating detection probabilities such as single-season occupancy models ('unmarkedFitOccu' class), multiple-season occupancy models ('unmarkedFitColExt' class), single-season heterogeneity models ('unmarkedFitOccuRN' class), single-season and multiple-season N-mixture models for repeated counts ('unmarkedFitPCount' and 'unmarkedFitPCO' classes, respectively), and distance sampling models ('unmarkedFitDS' and 'unmarkedFitGDS' classes).

New package AIGIS with initial version 1.0-1
Package: AIGIS
Type: Package
Title: Areal Interpolation for GIS data
Version: 1.0-1
Date: 2012-01-05
Author: Benjamin P. Bryant and Anthony Westerling
Maintainer: Bryant
Depends: R (>= 2.10), gpclib (>= 1.4)
Description: AIGIS can be used to interpolate spatially associated data onto arbitrary target polygons which lack such data. The package is primarily oriented toward convenient interpolation of specific US census data for California, as performed by Westerling and Bryant in "Climate Change and Wilfire in California" (2008, Climatic Change), though the tools provided should work for any combination of GIS data source and target polygons, provided appropriate care is taken. However, this framework was created prior to significant advancements in spatial analysis tools in R, and users may find more convenient overlay capabilities within sp or other current packages (for example, see the 'over' methods in package:sp).

Title: Preprocessing of Gas Chromatography-Mass Spectrometry (GC-MS) data
Description: Package for the detection of molecules in complex mixtures of compounds. It creates an initial_DATA matrix from several GC-MS analyses by collecting and assembling the information from chromatograms and mass spectra (\emph{MS.DataCreation}).It tests for the best unsupervised clustering method to group similar mass spectra into molecules (\emph{MS.test.clust}).It runs the optimal unsupervised clustering method on the initial_DATA matrix, identifies the optimal number of clusters, produces different files for facilitating the quality control and identification of putative molecules, and returns fingerprinting or profiling matrices (\emph{MS.clust}).It converts output files from \emph{MS.clust} for NIST mass spectral library search and ARISTO webtool search

Package MixSim updated to version 1.0-5 with previous version 1.0-4 dated 2012-03-28

Title: Simulating Data to Study Performance of Clustering Algorithms
Description: MixSim allows simulating mixtures of Gaussian distributions with different levels of overlap between mixture components. Pairwise overlap, defined as a sum of two misclassification probabilities, measures the degree of interaction between components and can be readily employed to control the clustering complexity of datasets simulated from mixtures. These datasets can then be used for systematic performance investigation of clustering and finite mixture modeling algorithms. Among other capabilities of MixSim, there are computing the exact overlap for Gaussian mixtures, simulating Gaussian and non-Gaussian data, simulating outliers and noise variables, calculating various measures of agreement between two partitionings, and constructing parallel distribution plots for the graphical display of finite mixture models.

New package huge with initial version 1.2.4
Package: huge
Type: Package
Title: High-dimensional Undirected Graph Estimation
Version: 1.2.4
Date: 2012-08-08
Author: Tuo Zhao, Han Liu, Kathryn Roeder, John Lafferty, Larry Wasserman
Maintainer: Tuo Zhao
Depends: R (>= 2.10), Matrix, lattice, igraph, MASS
Description: The package "huge" provides a general framework for high-dimensional undirected graph estimation. It integrates data preprocessing, neighborhood screening, graph estimation, and model selection techniques into a pipeline. In preprocessing stage, the nonparanormal(npn) transformation is applied to help relax the normality assumption. In the graph estimation stage, the graph structure is estimated by Meinshausen-Buhlmann graph estimation or the graphical lasso, and both methods can be further accelerated by the lossy screening rule preselecting the neighborhood of each variable by correlation thresholding. We target on high-dimensional data analysis usually d >> n, and the computation is memory-optimized using the sparse matrix output. We also provide a computationally efficient approach, correlation thresholding graph estimation. Three regularization/thresholding parameter selection methods are included in this package: (1)stability approach for regularization selection (2) rotation information criterion (3) extended Bayesian information criterion which is only available for the graphical lasso.

Package Bayesthresh updated to version 0.1.1 with previous version 0.1 dated 2012-08-08

Title: Bayesian thresholds mixed-effects models for categorical data
Description: This package fits a linear mixed model for ordinal categorical responses using Bayesian inference via Monte Carlo Markov Chains. Default is Nandran & Chen algorithm using Gaussian link function and saving just the summaries of the chains. Among the options, package allow for two other options of algorithms, for using Student's "t" link function and for saving the full chains.
