Description: The following several classes of frailty models using a penalized likelihood estimation on the hazard function but also a parametric estimation can be fit using this R package:
1) A shared frailty model (with gamma or log-normal frailty distribution) and Cox proportional hazard model. Clustered and recurrent survival times can be studied.
2) Additive frailty models for proportional hazard models with two correlated random effects (intercept random effect with random slope).
3) Nested frailty models for hierarchically clustered data (with 2 levels of clustering) by including two iid gamma random effects.
4) Joint frailty models in the context of the joint modelling for recurrent events with terminal event for clustered data or not. A joint frailty model for two semi-competing risks and clustered data is also proposed.
5) Joint general frailty models in the context of the joint modelling for recurrent events with terminal event data with two independent frailty terms.
6) Joint Nested frailty models in the context of the joint modelling for recurrent events with terminal event, for hierarchically clustered data (with two levels of clustering) by including two iid gamma random effects.
7) Multivariate joint frailty models for two types of recurrent events and a terminal event.
8) Joint models for longitudinal data and a terminal event.
9) Trivariate joint models for longitudinal data, recurrent events and a terminal event.
10) Joint frailty models for the validation of surrogate endpoints in multiple randomized clinical trials with failure-time endpoints
Prediction values are available (for a terminal event or for a new recurrent event). Left-truncated (not for Joint model), right-censored data, interval-censored data (only for Cox proportional hazard and shared frailty model) and strata are allowed. In each model, the random effects have the gamma or normal distribution. Now, you can also consider time-varying covariates effects in Cox, shared and joint frailty models (1-5). The package includes concordance measures for Cox proportional hazards models and for shared frailty models.

Title: Bayesian Regression with Time-Varying Coefficients
Description: Bayesian dynamic regression models where the regression
coefficients can vary over time as random walks.
Gaussian, Poisson, and binomial observations are supported.
The Markov chain Monte Carlo computations are done using
Hamiltonian Monte Carlo provided by Stan, using a state space representation
of the model in order to marginalise over the coefficients for efficient sampling.
For non-Gaussian models, walker uses the importance sampling type estimators based on
approximate marginal MCMC as in Vihola, Helske, Franks (2017, <arXiv:1609.02541>).

Description: Several fast random number generators are provided as C++
header only libraries: The PCG family by O'Neill (2014
<https://www.cs.hmc.edu/tr/hmc-cs-2014-0905.pdf>) as well as
Xoroshiro128+ and Xoshiro256+ by Blackman and Vigna (2018
<arXiv:1805.01407>). In addition fast functions for generating random
numbers according to a uniform, normal and exponential distribution
are included. The latter two use the Ziggurat algorithm originally
proposed by Marsaglia and Tsang (2000, <doi:10.18637/jss.v005.i08>).
These functions are exported to R and as a C++ interface and are
enabled for use with the default 64 bit generator from the PCG family,
Xoroshiro128+ and Xoshiro256+ as well as the 64 bit version of the 20 rounds
Threefry engine (Salmon et al., 2011 <doi:10.1145/2063384.2063405>) as
provided by the package 'sitmo'.

Description: Assists in automating the testing of terms in mixed models when 'asreml' is
used to fit the models. Also used to display, in tables and graphs, predictions obtained
using any model fitting function and to explore differences between predictions.
The content falls into the following natural groupings: (i) Data, (ii) Object
manipulation functions, (iii) Model modification functions, (iv) Model testing functions,
(v) Model diagnostics functions, (vi) Prediction production and presentation functions,
(vii) Response transformation functions, and (viii) Miscellaneous functions. A history of
the fitting of a sequence of models is kept in a data frame. Procedures are available for
choosing models that conform to the hierarchy or marginality principle and for displaying
predictions for significant terms in tables and graphs. The 'asreml' package provides a
computationally efficient algorithm for fitting mixed models using Residual Maximum
Likelihood. It is a commercial packages that can be purchased from
'VSNi' <http://www.vsni.co.uk/> as 'asreml-R', who will supply a zip file for local
installation/updating. It is not needed for functions that are methods for 'alldiffs'
and 'data.frame' objects. The package 'asremPlus' can also be installed from
<http://chris.brien.name/rpackages/>.

Title: Analysis of Codon Data under Stationarity using a Bayesian
Framework
Description: Is a collection of models to analyze genome scale codon
data using a Bayesian framework. Provides visualization
routines and checkpointing for model fittings. Currently
published models to analyze gene data for selection on codon
usage based on Ribosome Overhead Cost (ROC) are: ROC (Gilchrist
et al. (2015) <doi:10.1093/gbe/evv087>), and ROC with phi
(Wallace & Drummond (2013) <doi:10.1093/molbev/mst051>). In
addition 'AnaCoDa' contains three currently unpublished models.
The FONSE (First order approximation On NonSense Error) model
analyzes gene data for selection on codon usage against of
nonsense error rates. The PA (PAusing time) and PANSE (PAusing
time + NonSense Error) models use ribosome footprinting data to
analyze estimate ribosome pausing times with and without
nonsense error rate from ribosome footprinting data.

Description: An interface to the National Oceanic and Atmospheric Administration's Operational Model Archive and Distribution System (NOMADS, see <http://nomads.ncep.noaa.gov/> for more information) that allows R users to quickly and efficiently download global and regional weather model data for processing. rNOMADS currently supports a variety of models ranging from global weather data to an altitude of over 40 km, to high resolution regional weather models, to wave and sea ice models. It can also retrieve archived NOMADS models. rNOMADS can retrieve binary data in grib format as well as import ascii data directly into R by interfacing with the GrADS-DODS system.
