Title: Qualitative Comparative Analysis
Description: An extensive set of functions to perform Qualitative Comparative Analysis: crisp sets ('csQCA'), temporal ('tQCA'), multi-value ('mvQCA') and fuzzy sets ('fsQCA'), using a GUI - graphical user interface. 'QCA' is a methodology that bridges the qualitative and quantitative divide in social science research. It uses a Boolean algorithm, resulting in a minimal causal configuration that explains a given phenomenon.

Title: Random Orthonormal Matrix Generation and Optimization on the Stiefel Manifold
Description: Simulation of random orthonormal matrices from linear and quadratic exponential family distributions on the Stiefel manifold. The most general type of distribution covered is the matrix-variate Bingham-von Mises-Fisher distribution. Most of the simulation methods are presented in Hoff(2009) "Simulation of the Matrix Bingham-von Mises-Fisher Distribution, With Applications to Multivariate and Relational Data" <doi:10.1198/jcgs.2009.07177>. The package also includes functions for optimization on the Stiefel manifold based on algorithms described in Wen and Yin (2013) "A feasible method for optimization with orthogonality constraints" <doi:10.1007/s10107-012-0584-1>.

Package s2dverification updated to version 2.10.0 with previous version 2.9.0 dated 2020-11-01

Title: Set of Common Tools for Forecast Verification
Description: Set of tools to verify forecasts through the computation of typical prediction scores against one or more observational datasets or reanalyses (a reanalysis being a physical extrapolation of observations that relies on the equations from a model, not a pure observational dataset). Intended for seasonal to decadal climate forecasts although can be useful to verify other kinds of forecasts. The package can be helpful in climate sciences for other purposes than forecasting. To find more details, see the review paper Manubens, N.et al. (2018) <doi:10.1016/j.envsoft.2018.01.018>.

Description: This tool identifies hydropeaking events from raw time-series flow record, a rapid flow variation induced by the hourly-adjusted electricity market. The novelty of 'HEDA' is to use vector angle instead of the first-order derivative to detect change points which not only largely improves the computing efficiency but also accounts for the rate of change of the flow variation. Package mixKernel updated to version 0.7 with previous version 0.6 dated 2021-05-17

Title: Omics Data Integration Using Kernel Methods
Description: Kernel-based methods are powerful methods for integrating heterogeneous types of data. mixKernel aims at providing methods to combine kernel for unsupervised exploratory analysis. Different solutions are provided to compute a meta-kernel, in a consensus way or in a way that best preserves the original topology of the data. mixKernel also integrates kernel PCA to visualize similarities between samples in a non linear space and from the multiple source point of view. Functions to assess and display important variables are also provided in the package. Jerome Mariette and Nathalie Villa-Vialaneix (2018) <doi:10.1093/bioinformatics/btx682>.

Title: Framework for Specifying and Simulating Individual Based Models
Version: 0.1.1
Authors@R: c( person( given = "Giovanni", family = "Charles", role = c('aut', 'cre'), email = 'giovanni.charles@gmail.com' ), person( given = "Sean L.", family = "Wu", role = c('aut'), comment = c(ORCID = "0000-0002-5781-9493"), email = 'slwood89@gmail.com' ), person( given = "Pete", family = "Winskill", role = c('aut'), email = 'p.winskill@imperial.ac.uk' ), person( given = "Imperial College of Science, Technology and Medicine", family = "", role = c('cph'), email = 'giovanni.charles10@imperial.ac.uk' ))
Description: A framework which provides users a set of useful primitive elements for specifying individual based simulation models, with special attention models for infectious disease epidemiology. Users build models by specifying variables for each characteristic of individuals in the simulated population by using data structures exposed by the package. The package provides efficient methods for finding subsets of individuals based on these variables, or cohorts. Cohorts can then be targeted for variable updates or scheduled for events. Variable updates queued during a time step are executed at the end of a discrete time step, and the code places no restrictions on how individuals are allowed to interact. These data structures are designed to provide an intuitive way for users to turn their conceptual model of a system into executable code, which is fast and memory efficient.

Package sasLM updated to version 0.6.0 with previous version 0.5.3 dated 2021-05-14

Title: 'SAS' Linear Model
Description: This is a core implementation of 'SAS' procedures for linear models - GLM, REG, and ANOVA. Some R packages provide type II and type III SS. However, the results of nested and complex designs are often different from those of 'SAS.' Different results does not necessarily mean incorrectness. However, many wants the same results to SAS. This package aims to achieve that. Reference: Littell RC, Stroup WW, Freund RJ (2002, ISBN:0-471-22174-0).

Package rdlocrand updated to version 0.8 with previous version 0.7.1 dated 2020-08-26

Title: Local Randomization Methods for RD Designs
Description: The regression discontinuity (RD) design is a popular quasi-experimental design for causal inference and policy evaluation. Under the local randomization approach, RD designs can be interpreted as randomized experiments inside a window around the cutoff. This package provides tools to perform randomization inference for RD designs under local randomization: rdrandinf() to perform hypothesis testing using randomization inference, rdwinselect() to select a window around the cutoff in which randomization is likely to hold, rdsensitivity() to assess the sensitivity of the results to different window lengths and null hypotheses and rdrbounds() to construct Rosenbaum bounds for sensitivity to unobserved confounders. See Cattaneo, Titiunik and Vazquez-Bare (2016) <https://rdpackages.github.io/references/Cattaneo-Titiunik-VazquezBare_2016_Stata.pdf> for further methodological details.

Package intcensROC updated to version 0.1.3 with previous version 0.1.2 dated 2020-11-12

Title: AUC Estimation of Interval Censored Survival Data
Description: The kernel of this 'Rcpp' based package is an efficient implementation of the generalized gradient projection method for spline function based constrained maximum likelihood estimator for interval censored survival data (Wu, Yuan; Zhang, Ying. Partially monotone tensor spline estimation of the joint distribution function with bivariate current status data. Ann. Statist. 40, 2012, 1609-1636 <doi:10.1214/12-AOS1016>). The key function computes the density function of the joint distribution of event time and the marker and returns the receiver operating characteristic (ROC) curve for the interval censored survival data as well as area under the curve (AUC).
