Title: General Equilibrium Modeling
Description: Some tools for developing general equilibrium models and some general equilibrium models. These models can be used for teaching economic theory and are built by the methods of new structural economics (see <https://www.nse.pku.edu.cn/> and LI Wu, 2019, ISBN: 9787521804225, General Equilibrium and Structural Dynamics: Perspectives of New Structural Economics. Beijing: Economic Science Press). The model form and mathematical methods can be traced back to von Neumann, J. (1945, A Model of General Economic Equilibrium. The Review of Economic Studies, 13. pp. 1-9) and Kemeny, J. G., O. Morgenstern and G. L. Thompson (1956, A Generalization of the von Neumann Model of an Expanding Economy, Econometrica, 24, pp. 115-135) et al. By the way, J. G. Kemeny is a co-inventor of the computer language BASIC.

Title: Missingness Aware Gaussian Mixture Models
Description: Parameter estimation and classification for Gaussian Mixture Models (GMMs) in the presence of missing data. This package complements existing implementations by allowing for both missing elements in the input vectors and full (as opposed to strictly diagonal) covariance matrices. Estimation is performed using an expectation conditional maximization algorithm that accounts for missingness of both the cluster assignments and the vector components. The output includes the marginal cluster membership probabilities; the mean and covariance of each cluster; the posterior probabilities of cluster membership; and a completed version of the input data, with missing values imputed to their posterior expectations. For additional details, please see McCaw ZR, Julienne H, Aschard H. "MGMM: an R package for fitting Gaussian Mixture Models on Incomplete Data." <doi:10.1101/2019.12.20.884551>.

Title: Text Tokenization using Byte Pair Encoding and Unigram Modelling
Description: Unsupervised text tokenizer allowing to perform byte pair encoding and unigram modelling.
Wraps the 'sentencepiece' library <https://github.com/google/sentencepiece> which provides a language independent tokenizer to split text in words and smaller subword units.
The techniques are explained in the paper "SentencePiece: A simple and language independent subword tokenizer and detokenizer for Neural Text Processing" by Taku Kudo and John Richardson (2018) <doi:10.18653/v1/D18-2012>.
Provides as well straightforward access to pretrained byte pair encoding models and subword embeddings trained on Wikipedia using 'word2vec',
as described in "BPEmb: Tokenization-free Pre-trained Subword Embeddings in 275 Languages" by Benjamin Heinzerling and Michael Strube (2018) <http://www.lrec-conf.org/proceedings/lrec2018/pdf/1049.pdf>.

Title: Generalized Fiducial Inference for Binary Logistic Regression
Models
Description: Fiducial framework for the logistic regression model. The fiducial distribution of the parameters of the logistic regression is simulated, allowing to perform statistical inference on any parameter of interest. The algorithm is taken from Jessi Cisewski's PhD thesis: Jessi Cisewski (2012), "Generalized fiducial inference for mixed linear models".

Title: Time Varying GARCH Modelling
Description: Simulation, estimation and inference for univariate and multivariate TV(s)-GARCH(p,q,r)-X models, where s indicates the number and shape of the transition functions, p is the ARCH order, q is the GARCH order, r is the asymmetry order, and 'X' indicates that covariates can be included. In the multivariate case, variances are estimated equation by equation and dynamic conditional correlations are allowed. The TV long-term component of the variance as in the multiplicative TV-GARCH model of Amado and Ter{\"a}svirta (2013) <doi:10.1016/j.jeconom.2013.03.006> introduces non-stationarity whereas the GARCH-X short-term component describes conditional heteroscedasticity. Maximisation by parts leads to consistent and asymptotically normal estimates.

Title: The Bayesian Spatial Bradley--Terry Model
Description: An implementation of the Bayesian Spatial Bradley--Terry (BSBT) model. It can be used to investigate data sets where judges compared different spatial areas. It constructs a network to describe how the areas are connected, and then places a correlated prior distribution on the quality parameter for each area, based on the network. The package includes MCMC algorithms to estimate the quality parameters. The methodology is published in Seymour et. al. (2020) <arXiv:2010.14128>.

Title: Analyzing Partial Rankings in Networks
Description: Implements methods for centrality related analyses of networks.
While the package includes the possibility to build more than 20 indices,
its main focus lies on index-free assessment of centrality via partial
rankings obtained by neighborhood-inclusion or positional dominance. These
partial rankings can be analyzed with different methods, including
probabilistic methods like computing expected node ranks and relative
rank probabilities (how likely is it that a node is more central than another?).
The methodology is described in depth in the vignettes and in

Title: Analyses of Phylogenetics and Evolution
Description: Functions for reading, writing, plotting, and manipulating phylogenetic trees, analyses of comparative data in a phylogenetic framework, ancestral character analyses, analyses of diversification and macroevolution, computing distances from DNA sequences, reading and writing nucleotide sequences as well as importing from BioConductor, and several tools such as Mantel's test, generalized skyline plots, graphical exploration of phylogenetic data (alex, trex, kronoviz), estimation of absolute evolutionary rates and clock-like trees using mean path lengths and penalized likelihood, dating trees with non-contemporaneous sequences, translating DNA into AA sequences, and assessing sequence alignments. Phylogeny estimation can be done with the NJ, BIONJ, ME, MVR, SDM, and triangle methods, and several methods handling incomplete distance matrices (NJ*, BIONJ*, MVR*, and the corresponding triangle method). Some functions call external applications (PhyML, Clustal, T-Coffee, Muscle) whose results are returned into R.

Title: R Graphics Device using Cairo Graphics Library for Creating
High-Quality Bitmap (PNG, JPEG, TIFF), Vector (PDF, SVG,
PostScript) and Display (X11 and Win32) Output
Description: R graphics device using cairographics library that can be used to create high-quality vector (PDF, PostScript and SVG) and bitmap output (PNG,JPEG,TIFF), and high-quality rendering in displays (X11 and Win32). Since it uses the same back-end for all output, copying across formats is WYSIWYG. Files are created without the dependence on X11 or other external programs. This device supports alpha channel (semi-transparent drawing) and resulting images can contain transparent and semi-transparent regions. It is ideal for use in server environments (file output) and as a replacement for other devices that don't have Cairo's capabilities such as alpha support or anti-aliasing. Backends are modular such that any subset of backends is supported.

Title: Graded Matching for Large Observational Studies
Description: R-best matching is a new graded matching strategy in which potential pairings are graded,
with a preference for higher grade pairings. An r-best match tries to match with pairs of the best
grade, incorporating progressively lower grade pairs only to the degree they are needed, and only
needs to use edges in the r best grades. In effect, only sparse networks are built, stored and
optimized.
