Title: Causal Mediation Analysis in Multisite Trials
Description: Multisite causal mediation analysis using the methods proposed by Qin and Hong (2017) <doi:10.3102/1076998617694879> and Qin, Hong, Deutsch, and Bein (2019) <doi: 10.1111/rssa.12446>. It enables causal mediation analysis in multisite trials, in which individuals are assigned to a treatment or a control group at each site. It allows for estimation and hypothesis testing for not only the population average but also the between-site variance of direct and indirect effects. This strategy conveniently relaxes the assumption of no treatment-by-mediator interaction while greatly simplifying the outcome model specification without invoking strong distributional assumptions. This package also provides a function that can further incorporate a sample weight and a nonresponse weight for multisite causal mediation analysis in the presence of complex sample and survey designs and non-random nonresponse, to enhance both the internal validity and external validity. Because the identification assumptions are not always warranted, the package also provides a weighting-based balance checking function for assessing the remaining overt bias, as well as a weighting-based sensitivity analysis function for further evaluating the potential bias related to omitted confounding or to propensity score model misspecification.

Title: Multi-Analysis Distance Sampling
Description: Performs distance sampling analyses on a number of species
at once and can account for unidentified sightings, model uncertainty
and covariate uncertainty. Unidentified sightings refer to sightings
which cannot be allocated to a single species but may instead be
allocated to a group of species. The abundance of each unidentified
group is estimated and then prorated to the species estimates. Model
uncertainty should be incorporated when multiple models give equally
good fit to the data but lead to large differences in estimated
density / abundance. Covariate uncertainty should be incorporated
when covariates cannot be measured accurately, for example this is
often the case for group size in marine mammal surveys. Variance
estimation for these methods is via a non parametric bootstrap.
The methods implemented are described in Gerodette T. and Forcada
J. (2005) <doi:10.3354/meps291001> Non-recovery of two spotted and
spinner dolphin populations in the eastern tropical Pacific Ocean.

Description: The following several classes of frailty models using a penalized likelihood estimation on the hazard function but also a parametric estimation can be fit using this R package:

6) Joint Nested frailty models in the context of the joint modelling for recurrent events with terminal event, for hierarchically clustered data (with two levels of clustering) by including two iid gamma random effects.
7) Multivariate joint frailty models for two types of recurrent events and a terminal event.
8) Joint models for longitudinal data and a terminal event.
9) Trivariate joint models for longitudinal data, recurrent events and a terminal event.
10) Joint frailty models for the validation of surrogate endpoints in multiple randomized clinical trials with failure-time endpoints

Prediction values are available (for a terminal event or for a new recurrent event). Left-truncated (not for Joint model), right-censored data, interval-censored data (only for Cox proportional hazard and shared frailty model) and strata are allowed. In each model, the random effects have the gamma or normal distribution. Now, you can also consider time-varying covariates effects in Cox, shared and joint frailty models (1-5). The package includes concordance measures for Cox proportional hazards models and for shared frailty models.

Description: Automatic fixed rank kriging for (irregularly located)
spatial data using a class of basis functions with multi-resolution features
and ordered in terms of their resolutions. The model parameters are estimated
by maximum likelihood (ML) and the number of basis functions is determined
by Akaike's information criterion (AIC). For spatial data with either one
realization or independent replicates, the ML estimates and AIC are efficiently
computed using their closed-form expressions when no missing value occurs. Details
regarding the basis function construction, parameter estimation, and AIC calculation
can be found in Tzeng and Huang (2018) <doi:10.1080/00401706.2017.1345701>. For
data with missing values, the ML estimates are obtained using the expectation-
maximization algorithm. Apart from the number of basis functions, there are
no other tuning parameters, making the method fully automatic. Users can also
include a stationary structure in the spatial covariance, which utilizes
'LatticeKrig' package.

Title: Bayesian Regression Models using 'Stan'
Description: Fit Bayesian generalized (non-)linear multivariate multilevel models
using 'Stan' for full Bayesian inference. A wide range of distributions
and link functions are supported, allowing users to fit -- among others --
linear, robust linear, count data, survival, response times, ordinal,
zero-inflated, hurdle, and even self-defined mixture models all in a
multilevel context. Further modeling options include non-linear and
smooth terms, auto-correlation structures, censored data, meta-analytic
standard errors, and quite a few more. In addition, all parameters of the
response distribution can be predicted in order to perform distributional
regression. Prior specifications are flexible and explicitly encourage
users to apply prior distributions that actually reflect their beliefs.
