Package MSCA updated to version 1.2.1 with previous version 1.1.1 dated 2025-06-02

Title: Unsupervised Clustering of Multiple Censored Time-to-Event Endpoints
Description: Provides basic tools and wrapper functions for computing clusters of instances described by multiple time-to-event censored endpoints. From long-format datasets, where one instance is described by one or more dated records, the main function, `make_state_matrices()`, creates state matrices. Based on these matrices, optimised procedures using the Jaccard distance between instances enable the construction of longitudinal typologies. The package is under active development, with additional tools for graphical representation of typologies planned. For methodological details, see our accompanying paper: `Delord M, Douiri A (2025) <doi:10.1186/s12874-025-02476-7>`.

Title: Reproducible Open Coding Kit
Version: 0.9.6
Date: 2025-06-11
Maintainer: Gjalt-Jorn Peters <rock@opens.science>
Description: The Reproducible Open Coding Kit ('ROCK', and this package, 'rock') was developed to facilitate reproducible and open coding, specifically geared towards qualitative research methods. It was developed to be both human- and machine-readable, in the spirit of MarkDown and 'YAML'. The idea is that this makes it relatively easy to write other functions and packages to process 'ROCK' files. The 'rock' package contains functions for basic coding and analysis, such as collecting and showing coded fragments and prettifying sources, as well as a number of advanced analyses such as the Qualitative Network Approach and Qualitative/Unified Exploration of State Transitions. The 'ROCK' and this 'rock' package are described in the ROCK book (Zörgő & Peters, 2022; <https://rockbook.org>), in Zörgő & Peters (2024) <doi:10.1080/21642850.2022.2119144> and Peters, Zörgő and van der Maas (2022) <doi:10.31234/osf.io/cvf52>, and more information and tutorials are available at <ht [...truncated...]

Package lmtp updated to version 1.5.2 with previous version 1.5.1 dated 2025-05-20

Title: Non-Parametric Causal Effects of Feasible Interventions Based on Modified Treatment Policies
Description: Non-parametric estimators for casual effects based on longitudinal modified treatment policies as described in Diaz, Williams, Hoffman, and Schenck <doi:10.1080/01621459.2021.1955691>, traditional point treatment, and traditional longitudinal effects. Continuous, binary, categorical treatments, and multivariate treatments are allowed as well are censored outcomes. The treatment mechanism is estimated via a density ratio classification procedure irrespective of treatment variable type. For both continuous and binary outcomes, additive treatment effects can be calculated and relative risks and odds ratios may be calculated for binary outcomes. Supports survival outcomes with competing risks (Diaz, Hoffman, and Hejazi; <doi:10.1007/s10985-023-09606-7>).

Description: Assess the calibration of an existing (i.e. previously developed) multistate model through calibration plots. Calibration is assessed using one of three methods. 1) Calibration methods for binary logistic regression models applied at a fixed time point in conjunction with inverse probability of censoring weights. 2) Calibration methods for multinomial logistic regression models applied at a fixed time point in conjunction with inverse probability of censoring weights. 3) Pseudo-values estimated using the Aalen-Johansen estimator of observed risk. All methods are applied in conjunction with landmarking when required. These calibration plots evaluate the calibration (in a validation cohort of interest) of the transition probabilities estimated from an existing multistate model. While package development has focused on multistate models, calibration plots can be produced for any model which utilises information post baseline to update predictions (e.g. dynamic models); competing risks mod [...truncated...]

Title: Visualisation, Exploration, and Web Communication of Archaeological Spatial Data
Description: An R 'Shiny' application for visual and statistical exploration and web communication of archaeological spatial data, either remains or sites. It offers interactive 3D and 2D visualisations (cross sections and maps of remains, timeline of the work made in a site) which can be exported in SVG and HTML formats. It performs simple spatial statistics (convex hull, regression surfaces, 2D kernel density estimation) and allows exporting data to other online applications for more complex methods. 'archeoViz' can be used offline locally or deployed on a server, either with interactive input of data or with a static data set. Example is provided at <https://analytics.huma-num.fr/archeoviz/en>.

Package rvinecopulib updated to version 0.7.3.1.0 with previous version 0.7.2.1.0 dated 2025-03-24

Title: High Performance Algorithms for Vine Copula Modeling
Description: Provides an interface to 'vinecopulib', a C++ library for vine copula modeling. The 'rvinecopulib' package implements the core features of the popular 'VineCopula' package, in particular inference algorithms for both vine copula and bivariate copula models. Advantages over 'VineCopula' are a sleeker and more modern API, improved performances, especially in high dimensions, nonparametric and multi-parameter families, and the ability to model discrete variables. The 'rvinecopulib' package includes 'vinecopulib' as header-only C++ library (currently version 0.7.2). Thus users do not need to install 'vinecopulib' itself in order to use 'rvinecopulib'. Since their initial releases, 'vinecopulib' is licensed under the MIT License, and 'rvinecopulib' is licensed under the GNU GPL version 3.

Title: Bayesian Network Meta-Analysis with Missing Participants
Description: A comprehensive suite of functions to perform and visualise pairwise and network meta-analysis with aggregate binary or continuous missing participant outcome data. The package covers core Bayesian one-stage models implemented in a systematic review with multiple interventions, including fixed-effect and random-effects network meta-analysis, meta-regression, evaluation of the consistency assumption via the node-splitting approach and the unrelated mean effects model (original and revised model proposed by Spineli, (2022) <doi:10.1177/0272989X211068005>), and sensitivity analysis (see Spineli et al., (2021) <doi:10.1186/s12916-021-02195-y>). Missing participant outcome data are addressed in all models of the package (see Spineli, (2019) <doi:10.1186/s12874-019-0731-y>, Spineli et al., (2019) <doi:10.1002/sim.8207>, Spineli, (2019) <doi:10.1016/j.jclinepi.2018.09.002>, and Spineli et al., (2021) <doi:10.1002/jrsm.1478>). Package eyeris updated to version 1.2.1 with previous version 1.2.0 dated 2025-06-06

Title: Flexible, Extensible, & Reproducible Pupillometry Preprocessing
Description: Pupillometry offers a non-invasive window into the mind and has been used extensively as a psychophysiological readout of arousal signals linked with cognitive processes like attention, stress, and emotional states [Clewett et al. (2020) <doi:10.1038/s41467-020-17851-9>; Kret & Sjak-Shie (2018) <doi:10.3758/s13428-018-1075-y>; Strauch (2024) <doi:10.1016/j.tins.2024.06.002>]. Yet, despite decades of pupillometry research, many established packages and workflows to date unfortunately lack design patterns based on Findability, Accessibility, Interoperability, and Reusability (FAIR) principles [see Wilkinson et al. (2016) <doi:10.1038/sdata.2016.18>]. 'eyeris', on the other hand, follows a design philosophy that provides users with an intuitive, modular, performant, and extensible pupillometry data preprocessing framework out-of-the-box. 'eyeris' introduces a Brain Imaging Data Structure (BIDS)-like organization for derivative (i.e., preprocessed) pupillometry [...truncated...]

Package autoslider.core updated to version 0.2.5 with previous version 0.2.4 dated 2025-04-17

Title: Slide Automation for Tables, Listings and Figures
Description: The normal process of creating clinical study slides is that a statistician manually type in the numbers from outputs and a separate statistician to double check the typed in numbers. This process is time consuming, resource intensive, and error prone. Automatic slide generation is a solution to address these issues. It reduces the amount of work and the required time when creating slides, and reduces the risk of errors from manually typing or copying numbers from the output to slides. It also helps users to avoid unnecessary stress when creating large amounts of slide decks in a short time window.

Package rice updated to version 1.2.0 with previous version 1.1.1 dated 2025-04-09

Title: Radiocarbon Equations
Description: Provides functions for the calibration of radiocarbon dates, as well as options to calculate different radiocarbon realms (C14 age, F14C, pMC, D14C) and estimating the effects of contamination or local reservoir offsets (Reimer and Reimer 2001 <doi:10.1017/S0033822200038339>). The methods follow long-established recommendations such as Stuiver and Polach (1977) <doi:10.1017/S0033822200003672> and Reimer et al. (2004) <doi:10.1017/S0033822200033154>. This package uses the calibration curves from the data package 'rintcal'.

Effects and predictions can be calculated for many different models. Interaction terms, splines and polynomial terms are also supported. The main functions are ggpredict(), ggemmeans() and ggeffect(). There is a generic plot()-method to plot the results using 'ggplot2'.

Package sjstats updated to version 0.19.1 with previous version 0.19.0 dated 2024-05-14

Title: Collection of Convenient Functions for Common Statistical Computations
Description: Collection of convenient functions for common statistical computations, which are not directly provided by R's base or stats packages. This package aims at providing, first, shortcuts for statistical measures, which otherwise could only be calculated with additional effort (like Cramer's V, Phi, or effect size statistics like Eta or Omega squared), or for which currently no functions available. Second, another focus lies on weighted variants of common statistical measures and tests like weighted standard error, mean, t-test, correlation, and more.

Package modsem updated to version 1.0.10 with previous version 1.0.9 dated 2025-06-11

Title: Latent Interaction (and Moderation) Analysis in Structural Equation Models (SEM)
Description: Estimation of interaction (i.e., moderation) effects between latent variables in structural equation models (SEM). The supported methods are: The constrained approach (Algina & Moulder, 2001). The unconstrained approach (Marsh et al., 2004). The residual centering approach (Little et al., 2006). The double centering approach (Lin et al., 2010). The latent moderated structural equations (LMS) approach (Klein & Moosbrugger, 2000). The quasi-maximum likelihood (QML) approach (Klein & Muthén, 2007) (temporarily unavailable) The constrained- unconstrained, residual- and double centering- approaches are estimated via 'lavaan' (Rosseel, 2012), whilst the LMS- and QML- approaches are estimated via 'modsem' it self. Alternatively model can be estimated via 'Mplus' (Muthén & Muthén, 1998-2017). References: Algina, J., & Moulder, B. C. (2001). <doi:10.1207/S15328007SEM0801_3>. Package FARS updated to version 0.4.0 with previous version 0.3.0 dated 2025-05-22

Title: Factor-Augmented Regression Scenarios
Description: Provides a comprehensive framework in R for modeling and forecasting economic scenarios based on multi-level dynamic factor model. The package enables users to: (i) extract global and block-specific factors using a flexible multilevel factor structure; (ii) compute asymptotically valid confidence regions for the estimated factors, accounting for uncertainty in the factor loadings; (iii) estimate factor-augmented quantile regressions; (iv) recover full predictive densities from these quantile forecasts; and (v) estimate the density when the factors are stressed.

Package BayesMallows updated to version 2.2.4 with previous version 2.2.3 dated 2025-01-14

Title: Bayesian Preference Learning with the Mallows Rank Model
Description: An implementation of the Bayesian version of the Mallows rank model (Vitelli et al., Journal of Machine Learning Research, 2018 <https://jmlr.org/papers/v18/15-481.html>; Crispino et al., Annals of Applied Statistics, 2019 <doi:10.1214/18-AOAS1203>; Sorensen et al., R Journal, 2020 <doi:10.32614/RJ-2020-026>; Stein, PhD Thesis, 2023 <https://eprints.lancs.ac.uk/id/eprint/195759>). Both Metropolis-Hastings and sequential Monte Carlo algorithms for estimating the models are available. Cayley, footrule, Hamming, Kendall, Spearman, and Ulam distances are supported in the models. The rank data to be analyzed can be in the form of complete rankings, top-k rankings, partially missing rankings, as well as consistent and inconsistent pairwise preferences. Several functions for plotting and studying the posterior distributions of parameters are provided. The package also provides functions for estimating the partition function (normalizing constant) of the Mallows rank mo [...truncated...]

New package blocking with initial version 1.0.0
Package: blocking
Title: Various Blocking Methods for Entity Resolution
Version: 1.0.0
Description: The goal of 'blocking' is to provide blocking methods for record linkage and deduplication using approximate nearest neighbour (ANN) algorithms and graph techniques. It supports multiple ANN implementations via 'rnndescent', 'RcppHNSW', 'RcppAnnoy', and 'mlpack' packages, and provides integration with the 'reclin2' package. The package generates shingles from character strings and similarity vectors for record comparison, and includes evaluation metrics for assessing blocking performance including false positive rate (FPR) and false negative rate (FNR) estimates. For details see: Papadakis et al. (2020) <doi:10.1145/3377455>, Steorts et al. New package polarzonoid with initial version 0.1-2
Package: polarzonoid
Version: 0.1-2
Date: 2025-06-10
Title: Compute Maps and Properties of Polar Zonoids
Depends: R (>= 4.0.0)
Imports: logger
Suggests: knitr, rmarkdown, gifski, flextable, equatags, rgl, zonohedra, microbenchmark, magick, pdftools
Description: In each odd dimension is a convex body - the polar zonoid - whose generating functions are trigonometric polynomials. The polar zonoid is a straightforward generalization of the polar zonohedron in dimension 3. The package has some applications of the polar zonoid, including the properties of configuration spaces of arcs on the circle and 3x3 rotation matrices. There is also a root solver for trigonometric polynomials.

New package PCRedux with initial version 1.2-0
Package: PCRedux
Title: Quantitative Polymerase Chain Reaction (qPCR) Data Mining and Machine Learning Toolkit as Described in Burdukiewicz (2022) <doi:10.21105/Joss.04407>
Version: 1.2-0
Date: 2025-06-11
Description: Extracts features from amplification curve data of quantitative Polymerase Chain Reactions (qPCR) according to Pabinger et al. 2014 <doi:10.1016/j.bdq.2014.08.002> for machine learning purposes. Helper functions prepare the amplification curve data for processing as functional data (e.g., Hausdorff distance) or enable the plotting of amplification curve classes (negative, ambiguous, positive). The hookreg() and hookregNL() functions of Burdukiewicz et al. (2018) <doi:10.1016/j.bdq.2018.08.001> can be used to predict amplification curves with an hook effect-like curvature. The pcrfit_single() function can be used to extract features from an amplification curve.
