Package Spower updated to version 0.7 with previous version 0.6.4 dated 2026-06-17

Title: Power Analyses using Monte Carlo Simulations
Description: Provides a general purpose simulation-based power analysis API for routine and customized simulation experimental designs. The package focuses exclusively on Monte Carlo simulation experiment variants of (expected) prospective power analyses, criterion analyses, compromise analyses, sensitivity analyses, and a priori/post-hoc analyses. The default simulation experiment functions defined within the package provide stochastic variants of the power analysis subroutines in G*Power 3.1 (Faul, Erdfelder, Buchner, and Lang, 2009) <doi:10.3758/brm.41.4.1149>, along with various other parametric and non-parametric power analysis applications (e.g., mediation analyses) and support for Bayesian power analysis by way of Bayes factors or posterior probability evaluations. Additional functions for building empirical power curves, reanalyzing simulation information, and for increasing the precision of the resulting power estimates are also included, each of which utilize similar API structures. Package lime updated to version 0.5.5 with previous version 0.5.4 dated 2025-12-11

Title: Local Interpretable Model-Agnostic Explanations
Description: When building complex models, it is often difficult to explain why the model should be trusted. While global measures such as accuracy are useful, they cannot be used for explaining why a model made a specific prediction. 'lime' (a port of the 'lime' 'Python' package) is a method for explaining the outcome of black box models by fitting a local model around the point in question an perturbations of this point. The approach is described in more detail in the article by Ribeiro et al. (2016) <doi:10.48550/arXiv.1602.04938>.

Package weightflow updated to version 1.3.1 with previous version 1.3.0 dated 2026-09-11

Title: Weighting Probability and Non-Probability Survey Samples with Recipe-Aware Replicate Variances
Description: Builds survey analysis weights by declaring the whole weighting process as an ordered recipe of explicit adjustments, estimated in a single call: unknown eligibility, within-cluster selection, two-phase subsampling, nonresponse by weighting classes or response-propensity models, calibration and trimming. Calibration to known totals runs on linear, raking or logit distances, bounded, ridge-penalized, model-assisted or integrative with one weight per cluster; a calibrated trim bounds the weights while keeping the control totals exact. Non-probability samples are weighted against a probability reference sample by pseudo-weighting, mass imputation and doubly robust estimators that calibrate a single weight on the fitted values of several working models and on the population totals of the auxiliaries at once, so one multipurpose weight serves many variables. Variances come from a recipe-aware bootstrap and jackknife that re-apply the entire cascade on each replicate, so every adjustment is [...truncated...]

Package SlimR updated to version 1.2.0 with previous version 1.1.8 dated 2026-07-31

Title: Adaptive Machine Learning-Powered, Context-Matching Tool for Single-Cell and Spatial Transcriptomics Annotation
Description: Annotates single-cell and spatial-transcriptomic (ST) data using context-matching marker datasets. It creates a unified marker list (`Markers_list`) from multiple sources: built-in curated databases ('Cellmarker2', 'PanglaoDB', 'ScType', 'CellTypist', 'scBaseCount', 'scIBD', 'TCellSI', 'PCTIT', 'PCTAM'), Seurat objects with cell labels, or user-provided Excel tables. SlimR first uses adaptive machine learning for parameter optimization, and then offers two automated annotation approaches: 'cluster-based' and 'per-cell'. Cluster-based annotation assigns one label per cluster, expression-based probability calculation, and AUC validation. Per-cell annotation assigns labels to individual cells using three scoring methods with adaptive thresholds and ratio-based confidence filtering, plus optional UMAP spatial smoothing, making it ideal for heterogeneous clusters and rare cell types. The package also supports semi-automated workflows with heatmaps, feature plots, and combined visualizations [...truncated...]

Package flocker updated to version 1.1-0 with previous version 1.0-2 dated 2026-06-22

Title: Flexible Occupancy Estimation with Stan
Description: Fit occupancy models in 'Stan' via 'brms'. The full variety of 'brms' formula-based effects structures are available to use in multiple classes of occupancy model, including single-season models, models with data augmentation for never-observed species, dynamic (multiseason) models with explicit colonization and extinction processes, and dynamic models with autologistic occupancy dynamics. Formulas can be specified for all relevant distributional terms, including detection and one or more of occupancy, colonization, extinction, and autologistic depending on the model type. Several important forms of model post-processing are provided. References: Bürkner (2017) <doi:10.18637/jss.v080.i01>; Carpenter et al. Package dsp updated to version 1.7.0 with previous version 1.6.0 dated 2026-07-21

Title: Dynamic Shrinkage Process and Change Point Detection
Description: Provides efficient Markov chain Monte Carlo (MCMC) algorithms for dynamic shrinkage processes, which extend global-local shrinkage priors to the time series setting by allowing shrinkage to depend on its own past. These priors yield locally adaptive estimates, useful for time series and regression functions with irregular features. The package includes full MCMC implementations for trend filtering using dynamic shrinkage on signal differences, producing locally constant or linear fits with adaptive credible bands. Also included are models with static shrinkage and normal-inverse-Gamma priors for comparison. Additional tools cover dynamic regression with time-varying coefficients and B-spline models with shrinkage on basis differences, allowing for flexible curve-fitting with unequally spaced data. Some support for heteroscedastic errors, outlier detection, and change point estimation. Methods in this package are described in Kowal et al. (2019) <doi:10.1111/rssb.12325>, Wu et al. Package future updated to version 1.80.0 with previous version 1.76.0 dated 2026-09-24

Title: Unified Parallel and Distributed Processing in R for Everyone
Description: The purpose of this package is to provide a lightweight and unified Future API for sequential and parallel processing of R expression via futures. The simplest way to evaluate an expression in parallel is to use `x %<-% { expression }` with `plan(multisession)`. This package implements sequential, multicore, multisession, and cluster futures. With these, R expressions can be evaluated on the local machine, in parallel a set of local machines, or distributed on a mix of local and remote machines. Extensions to this package implement additional backends for processing futures via compute cluster schedulers, etc. Because of its unified API, there is no need to modify any code in order switch from sequential on the local machine to, say, distributed processing on a remote compute cluster. Another strength of this package is that global variables and functions are automatically identified and exported as needed, making it straightforward to tweak existing code to make use of futures.

Package chomper updated to version 0.1.4 with previous version 0.1.3 dated 2026-03-16

Title: A Comprehensive Hit or Miss Probabilistic Entity Resolution Model
Description: Provides Bayesian probabilistic methods for record linkage and entity resolution across multiple datasets using the Comprehensive Hit Or Miss Probabilistic Entity Resolution (CHOMPER) model. The package implements three main inference approaches: (1) Evolutionary Variational Inference for record Linkage (EVIL), (2) Coordinate Ascent Variational Inference (CAVI), and (3) Markov Chain Monte Carlo (MCMC) with split and merge process. The model supports both discrete and continuous fields, and it performs locally-varying hit mechanism for the attributes with multiple truths. It also provides tools for performance evaluation based on either approximated variational factors or posterior samples. The package is designed to support parallel computing with multi-threading support for EVIL to estimate the linkage structure faster.

Package testit updated to version 1.2 with previous version 1.1.2 dated 2026-09-04

Title: A Simple Package for Testing R Packages
Description: A minimal, dependency-free testing framework for R packages. Write tests as simple R expressions that return TRUE, using assert() for assertions (with informative error messages on failure), has_error() / has_warning() / has_message() for testing conditions, and test_pkg() to run all tests with full access to internal (non-exported) package functions. Snapshot testing via Markdown files is also supported.

Package officedown updated to version 0.4.3 with previous version 0.4.1 dated 2025-05-20

Title: Enhanced 'R Markdown' Format for 'Word' and 'PowerPoint'
Description: Allows production of 'Microsoft' corporate documents from 'R Markdown' by reusing formatting defined in 'Microsoft Word' documents. You can reuse table styles, list styles but also add column sections, landscape oriented pages. Table and image captions as well as cross-references are transformed into 'Microsoft Word' fields, allowing documents edition and merging without issue with references; the syntax conforms to the 'bookdown' cross-reference definition. Objects generated by the 'officer' package are also supported in the 'knitr' chunks. 'Microsoft PowerPoint' presentations also benefit from this as well as the ability to produce editable vector graphics in 'PowerPoint' and also to define placeholder where content is to be added.

Package geoaddSAE2 updated to version 0.1.2 with previous version 0.1.1 dated 2026-10-05

Title: Geoadditive Small Area Estimation for Area-Level Model
Description: Fits area-level geoadditive small area estimation (SAE) models by extending the Fay-Herriot area-level model with linear, nonlinear, and spatial effects. The Fay-Herriot model is described by Fay and Herriot (1979) <doi:10.1080/01621459.1979.10482505>. Geoadditive models combine nonlinear covariate effects and spatial variation as described by Kammann and Wand (2003) <doi:10.1111/1467-9876.00385>, while their application to small area estimation is discussed by Pusponegoro et al. (2019) <doi:10.21108/JDSA.2019.2.15>. Nonlinear covariate effects are represented using penalized splines, while spatial effects are represented using a smooth function of geographic coordinates. Models are estimated using restricted maximum likelihood (REML), and mean squared error (MSE) is estimated using a parametric bootstrap. The package also provides comparisons with the Fay-Herriot and spatial Fay-Herriot (SFH) models.

New package recruitlag with initial version 0.1.0
Package: recruitlag
Title: Can Episodic Recruitment be a Delayed Consequence of Continuous Reproduction?
Version: 0.1.0
Description: Tests whether an episodic recruitment record can be the delayed consequence of a reproductive record, under any distributed lag. A delay is a convolution, and a convolution is a weighted average, so the concentration in time of expected recruitment can never exceed that of reproduction: reproduction's own concentration is a ceiling. The package computes that ceiling by searching families of lag weights (pure delays, windows, geometric decay and Dirichlet draws), calibrates the pooled comparison against negative-binomial counts to show what it can and cannot refute, and runs the host-level (replicate-unit) test in which the null is the lag hypothesis exactly as it is asserted: expected recruitment on each unit is that unit's own lagged reproduction, scaled to its own total. Uncertainty on the exceedance comes by three routes, a cluster bootstrap over units, a Bayesian bootstrap (Rubin 1981 <doi:10.1214/aos/1176345338>) and a negative-binomial model of the counts fitted with 'Stan' [...truncated...]

Package: investlabr
Title: Research Workflows for Macro and Cross-Asset Analysis
Version: 0.0.6.2
Author: Oliver Zhou [aut, cre]
Maintainer: Oliver Zhou <oliver.yxzhou@gmail.com>
Description: Reusable research workflows for macro-financial and cross-asset analysis. The package sits on top of data packages such as 'investdatar' and focuses on transforming existing market and macro data into analysis-ready research tables, factor and indicator constructions, event and regime overlays, sensitivity estimates, scenario comparisons, and research-grade visualization outputs. Portfolio risk-return comparisons use the mean-variance framework of Markowitz (1952) <doi:10.1111/j.1540-6261.1952.tb01525.x>. Research-side volatility simulations include the generalized autoregressive conditional heteroskedasticity model of Bollerslev (1986) <doi:10.1016/0304-4076(86)90063-1>.

New package glemb with initial version 0.1.4
Package: glemb
Title: Multiple Imputation Using the General Location Model with the EMB Algorithm
Version: 0.1.4
Description: Provides multiple imputation for mixed continuous and categorical data using the General Location Model (Olkin and Tate (1961) <doi:10.1214/aoms/1177705052>; Little and Schluchter (1985) <doi:10.1093/biomet/72.3.497>) combined with the Expectation-Maximization with Bootstrapping (EMB) algorithm of Honaker, King and Blackwell (2011) <doi:10.18637/jss.v045.i07>. Categorical variables are specified via the noms option; all other variables are treated as continuous. The package wraps the EM implementation in the 'mix' package and extends it with a bootstrap wrapper to produce proper multiple imputations in the sense of Rubin (1987, ISBN:978-0-471-08705-2).

New package fuzzySurvival with initial version 0.1.0
Package: fuzzySurvival
Title: Fuzzy Survival Analysis with Vague Event Times and Fuzzy Censoring
Version: 0.1.0
Description: Fuzzy survival analysis for data in which event times and/or failure indicators are vague, for instance when a failure is only known to have occurred during the second quarter of a year, or when it is uncertain whether a subject lost to follow-up had in fact failed. Vague information is represented by fuzzy numbers. The package provides a fuzzy product-limit estimator obtained from nested alpha-cuts of the fuzzy survival function, a fuzzy Cox proportional hazards model with fuzzy coefficient and hazard ratio estimates, and a fuzzy log-rank test. Type-reduction utilities for summarizing fuzzy estimates by single numbers, a simulation engine for validation studies, plotting, print and summary methods, and alpha-cut based confidence bands are provided. The bounds are computed at the alpha-cuts of the fuzzy event times, so the alpha-cut intervals returned for the survival function, the regression coefficients and the test statistic are nested by construction.

Package: simulab
Title: Simulates a Wide Variety of Data Shapes, Sizes and Distributions
Version: 0.4.10
Description: Generates a wide variety of data, in different shapes, sample sizes, distributions and parameters. The parameters are either drawn at random or set in advance, and in both cases they are stored with the data, so they are known and their recovery can be tested. Generators cover declared variables with treatment assignment and missing values, correlated and clustered data, latent profile, latent class, factor and item response models, longitudinal and multilevel processes, survival times with competing risks, sequences of states, and static, bipartite, multiplex, temporal and transition networks. Every generator returns batches of reproducible data sets for the evaluation of statistical methods, the testing of models and software, and teaching; simulated transition networks are native 'tna' models.

Metrics include disturbance magnitude (DM), an ordinary least squares (OLS) recovery slope, early- and late-period recovery rates, recovery-rate change, Relative Recovery Indicator (RRI), Ratio of Eighty Percent (R80P), and Year-on-Year recovery (YrYr). The RRI, R80P, and YrYr metrics are based on approaches described by Frazier et al. (2018) <doi:10.1016/j.rse.2017.11.007>. Threshold-based recovery-time approaches have been used to quantify post-fire vegetation recovery from spectral time series by Chompuchan and Lin (2017) <doi:10.1016/j.ecolind.2017.04.038>. Exponential recovery formulations have also been applied to post-fire vegetation time series by Gouveia et al. (2010) <doi:10.5194/nhess-10-673-2010>. Parametric recovery models, including exponential, logistic, and Gompertz formulations, are provided to characterize nonlinear post-disturbance rec [...truncated...]

New package dominoise with initial version 0.2.0
Package: dominoise
Title: Parsimonious Noise Perturbation for Magnitude Tables
Version: 0.2.0
Description: Protects magnitude tables, such as tables of enterprise turnover, by multiplying each total by a Gaussian noise combining a dominance-driven component and a general-purpose one, governed by three parameters only. Information loss and disclosure risks for three attack scenarios (external inference, internal inference and differencing) are available in closed form, so that calibration requires neither simulation nor re-estimation on the data. The package guides that calibration step by step, from the differencing noise to the dominance parameters, with decision tables and risk-utility plots, applies the mechanism to an aggregated table using SHA-512 hashed random keys for consistency over time, and reports the risk and utility actually achieved. The method is described in Jamme (2027) <doi:10.1007/978-3-032-37883-5_9>.

Package PredPsych updated to version 0.6 with previous version 0.5 dated 2025-10-31

Title: Predictive Approaches in Psychology
Description: Recent years have seen an increased interest in novel methods for analyzing quantitative data from experimental psychology. Currently, however, they lack an established and accessible software framework. Many existing implementations provide no guidelines, consisting of small code snippets, or sets of packages. In addition, the use of existing packages often requires advanced programming experience. 'PredPsych' is a user-friendly toolbox based on machine learning predictive algorithms. It comprises of multiple functionalities for multivariate analyses of quantitative behavioral data based on machine learning models.

Package iccde updated to version 0.3.10 with previous version 0.3.9 dated 2026-06-12

Title: Computation of the Double-Entry Intraclass Correlation
Description: The functions compute the double-entry intraclass correlation, which is an index of profile similarity (Furr, 2010; McCrae, 2008). The double-entry intraclass correlation is a more precise index of the agreement of two empirically observed profiles than the often-used intraclass correlation (McCrae, 2008). Profiles comprising correlations are automatically transformed according to the Fisher z-transformation before the double-entry intraclass correlation is calculated. If the profiles comprise scores such as sum scores from various personality scales, it is recommended to standardize each individual score prior to computation of the double-entry intraclass correlation (McCrae, 2008). See Furr (2010) <doi:10.1080/00223890903379134> or McCrae (2008) <doi:10.1080/00223890701845104> for details.

New package netmatchRI with initial version 0.1.0
Package: netmatchRI
Title: Network-Constrained Matching and Randomization-Based Inference
Version: 0.1.0
Author: Zhejia Dong [aut, cre]
Maintainer: Zhejia Dong <zhejia_dong@brown.edu>
Description: Provides network-constrained matching and randomization-based inference for observational network data with dependence and interference. Dual-penalty matching minimizes total covariate dissimilarity while enforcing penalties on network proximity between and within treatment arms in matched sets. Randomization-based inference combines evidence from correlated matched sets based on this design. The package also provides covariate-balance and network-distance diagnostics, sensitivity analysis, and simulated example data. The open-source 'HiGHS' solver is used by default to solve the matching problem. An optional interface to the commercial 'Gurobi Optimizer' is available. Eligible academic users can request a free license at <https://www.gurobi.com/academics/>. The optimizer can be downloaded from <https://www.gurobi.com/product/download-center>. Package togglr updated to version 1.0.0 with previous version 0.2.1 dated 2024-02-19

Title: Client for the 'Toggl Track' API
Description: Read and write time entries, projects and clients of the 'Toggl Track' time tracker <https://toggl.com> from R, and download its reports. Reads never return silently truncated or empty results: HTTP errors are raised, the hourly quota and rate limits are respected, and paginated reports are checked for completeness.

Package gt updated to version 1.4.0 with previous version 1.3.0 dated 2026-01-22

Title: Easily Create Presentation-Ready Display Tables
Description: Build display tables from tabular data with an easy-to-use set of functions. With its progressive approach, we can construct display tables with a cohesive set of table parts. Table values can be formatted using any of the included formatting functions. Footnotes and cell styles can be precisely added through a location targeting system. The way in which 'gt' handles things for you means that you don't often have to worry about the fine details.

Title: Evolutionary Computation in R
Description: Framework for building evolutionary algorithms for both single- and multi-objective continuous or discrete optimization problems. A set of predefined evolutionary building blocks and operators is included. Moreover, the user can easily set up custom objective functions, operators, building blocks and representations sticking to few conventions. The package allows both a black-box approach for standard tasks (plug-and-play style) and a much more flexible white-box approach where the evolutionary cycle is written by hand.
